Both are correct, with no difference in meaning. But there is a difference in the structure:
I prefer something to something else.
I prefer apples to oranges.
I prefer doing something to doing something else.
I prefer eating apples to eating oranges.
I prefer to do something rather than (do) something else.
I prefer to eat apples rather than (eat) oranges.
